I think the vendors offer is fair. One lesson learned is to keep packaging on big ticket items until you are certain it's not needed anymore. Best of luck with it.

The doors have other drain holes but they're small and easily plugged by debris. Some might even come from the factory clogged with sealant applied then the door is assembled. Either way, they are not needed and you're probably better off without them.
Any competent glass shop should be able to install a windshield. I'm not sure why a dealership would be preferred over a shop that specializes in automotive glass.
If it needs programmed, a shop will probably have to do it. The tool needed is more expensive than an average user will want to pay for limited use. The item you showed is really just to get the truck to recognize the sensor, it doesn't actually program anything.
Universal sensors need to be programmed before installation in the tire to work. A regular tire shop would have known that and done the programming before the tire was mounted. Don't know who mounted the tire for you but you may have to take it to a tire dealer to have the work done.
