I knew right away that what you had was a rub mark, I've seen it too often on my boats and bikes, they are very prone to that crap. But I had no idea what your rub was coming from though. Went out and checked mine today, passenger side was pretty good alignment, drivers side was very poor. It would have done just what yours did after I had put some miles on it. I'd much rather fix it now and not need paint repair.I readjusted both sides and popped the end fastener off the rubber piece on both sides and trimmed about 1/4" off both sides for good measure. It looks no different after you trim the rubber, it doesn't really align with anything anyway. If anything it looks better slightly shorter. If you've never worked on these type fasteners, it's almost like a flat head screw that pops into a tube. They make a tool for this, but in our case since you can get at the back of it you can just stick a small flat head screw driver on the back side and push the tip of the inserted part down. It will unlock and you can grab it with a small needlenose if you can't get it with your fingers, and pull it out. It looks like pic below to give you an idea of what you're working with. They use fasteners similar to these on bike panels frequently. It's kind of like a molly bolt works.
