It's not my truck that has a problem, I'm a little confused as to what you trying to get at bakkbakk.
And to point out nothing broke on the OP's truck, he is having an issue with a mod.

But how many times would you go back and forth wasting time before you give up and let them figure out what's going on.
If that means going back to a stock exhaust so the service tech can get help from a Ford engineer, then that's what needs to be done.
Running around with error codes could lead to serious damage costing way more than $348.

MTF. Like I have said before,

I have no issue going back the the stock exhaust, but telling me everything will be ok after the exhaust and making me drive it back home just to have the MIL come on again is ridiculous.

Also about the error codes, As I said before I scanned the vehicle EVERY time the light came on and every time it is P013C. That is not a emissions system, or powertrain damaging code.

Oh I agree with you 100%
They should have driven it themselves in my opinion before handing it back over to you.

And the P013C is an emissions error code
Could you damage the engine with this code probable not.
It's not like your Supercharged and going WOT and a lean condition would melt a cylinder piston head.

Have you cleaned the K&M filter and reoiled it? Making sure that you do not over oil!!!
If you put too much oil on, this can get to the Air Mass Meter Sensor and screw with it.
And not to mention you can starve the intake from air if too much oil is on the filter.

I always have two filters either K&M or S&B and take my time with oiling them after cleaning and drying.
It takes forever for the oil to wick to the center and it's very easy to over oil!!!
Back in the day the oil came in aerosol form which was IMO way easier to oil the filters, I hate the bottle method.

Alright I got her back yesterday.

They tested the exhaust for leaks, and checked all wires.

Left side exhaust manifold was leaking causing code they said.

They replaced left side (bank 2) exhaust manifold, and gasket
