I have had the equivalent of pedal commander in all my cars for years - sprintbooster (AMGs), Vitesse (corvettes), etc. I am a believer, they can make a big difference to how the car 'feels'

Question - With the Raptor, how does pedal commander affect MPGs? Amplifying the throttle pedal voltage is great for how the car feels, but usually comes with an mpg tax.

It will depend on the usual factors. if you’re judicious with the throttle, impact to mpg is not likely to be severe. OTOH if you’re caning the truck, mpg probably isn’t a concern.

You are stating the obvious. "go easy on the gas pedal means better mpg, go hard means worse." Yes.

I am curious to hear about actual, real-world, "all else equal" baseline mpg hit with a pedal commander on the Gen 2 Raptor. Example, I can tell you that in my 4Runner, if driving habits are the same, I lose 1.5 mpg with a throttle mapper. In my Vette, it's closer to 2 mpg. The baseline has more to do with how much the throttle mapper amplifies the throttle voltage before transmitting to demand sensor / ECU.
