Before applying any type of PPF (paint protection film) clay barring and polishing should be mandatory in my opinion. You will be sealing in the condition of your clear coat under the PPF and it would drive me INSANE if there were swirls/scratches under it that couldn't be fixed without removing the PPF.
Applying any type of protection under the film is unnecessary as it won't be exposed to the elements anyway.
As far as treating the PPF after it's installed, always be sure to tape off the edges before applying anything to the rest of the truck. Built up wax on the edge of film panels is no good and a real pain to remove. A little time spent taping will save you a lot of headaches.
I'd clay bar and polish to the point that you're happy with the paint (either by hand of with a machine) and then have the film installed.
