I can understand the

Catalyst incomplete
Oxygen sensor incomplete
Oxygen sensor heater incomplete

But the:
Egr system incomplete
Fuel system incomplete
Evaporate system incomplete

I hope you haven't damaged your PCM
did you try playing with the three plugs going into the PCM.
Maybe some corrosion going on?

This was due to the disconnected battery. He needs to go through the drive cycle to have those set to pass. I did mine on stock tune.

Peter, let us know what Mike says.

I hear you, I'm saying I've never had to do it and my PCM has in and out more times then I can count and it's my forth inspection now.

They started the OBD11 back in 2011 but my gas station just did the upgrade in Nov 2010 I was like the third or fourth to be on it.

I had battery problems from day one, that's why I'm at four.

One time with stock Tune and three with the Whipple Tune.

I know I am late to the party on this and it may be a long shot. But I have only had one other customer that had issues with passing inspection and it turned out not to have anything to do with the tuning itself. It was a result of the installation of the headers. The shop that installed the headers got the O2 sensor plugs backwards and that caused them not to read properly. While this MAY NOT be the issue here, it is a real possibility and it does happen. It is also possible to damage the wiring for the O2 sensors, so if you ever have issues like this, while keeping the relearn and all that in mind, it will also pay to double check behind the shop to make sure that they installed everything properly and that they didn't damage wiring without noticing.
