I did the following items in sequential order:

On the iPhone:
1.) Deleted all of the SYNC pairings in both the truck and my phone.
2.) Deleted the Emoji keyboard from the iPhone.
3.) Deleted several applications that I don't use anymore, just in case they liked to mess with the MFT.
4.) Turned off all Location Services in the iPhone Privacy section.
5.) Did a reset on the iPhone by pushing the power button and the home button at the same time.
6.) Turned Bluetooth OFF (for now) and let everything sit overnight.

In the Truck:
7.) Drove the truck this morning to drop off the daughter at school and make sure everything was working well on the NAV without the phone paired.
8.) Performed a Master Reset of the MFT once I got back to the house.
8a.) Noticed that all of the Sirius stations had changed in the radio from what they are supposed to be. For example, the station button says, "BPM", but it's identified as "80's on 8"... I know they changed the station line-up recently, but until now, the MFT never caught up to it...?
9.) Re-paired the iPhone to the truck.
10.) Performed a small run around the block to see if NAV is still affected and it *seems* back to normal (I hope).

I need to run some errands today, so we'll see if that really was the correct fix or if I still have an issue.

Fingers Crossed!!!

I have an Iphone 5 with emoji installed and in the 6 months that I have had the truck, I have not had a problem with the Iphone 5 and MFT. However, when connecting my daughters Iphone 4, I had the MFT touch screen go black and it required a comlete shutdown and restart of the truck to get it back.

Drove 7 separate legs today for a total of almost 60 miles and the iPhone was connected the whole time. I even got 2 calls and connected them with no problem. What's even more, the NAV connected flawlessly and gave me accurate and correct positioning the whole time. I'm not willing to say that resolved everything, but... So far so good.

I repeat steps #5 and #9 when the problems occur that you have mentioned. Seems to fix it every time. I run into this problem when pairing between several I-phones. Save some time and just do those two steps and see what happens. I plan on completely replacing MFT in the near future however - good luck, frustrating to have these problems with a +50k vehicle

JB is jailbroken which means to modify the iOS software and API's are the strand of code the developer writes to tell their app what to do with which process. Poorly written code causes issues like freezing etc.

Sounds like you may have resolved it.
