My 12' did the same thing. I had to paint the entire cab due to the metallic. Cost me close to $2000 to have it done and that included removing windows to do it correctly.
I too have glass fenders and the noise was not that much more than what stock sounded like. I would check else where. You can always foam in a bag to seal stuff like that. Dont put to much foam in the bag though. It could get messy once it expands outside of the bag.

You did not mess up. 37's do give more ground clearance and work well in Baja Type Environments. The 35's work well and you will be faster in a time trial type environment and most likely be happier on the streets. Either way you are good.
Sounds like tire rub more than axle issue. You can remove axles and IWE to verify if it is axle related. If removed and this still happens you should check tire rubbing. My 2012 made the same noise until I did some fender trimming.
