I have the tune by SVC and the pedal commander. I think the tune got me where I wanted to be but the pedal commander will allow you to tweak the feel of the throttle response. I have been very happy with this setup and would recommend it to anyone.
I am surprised that you noticed such a rough ride when running the Geiser coils and the collars together. Have you given the truck enough time with the setup to break in the springs? I found that my ride quality with the Geisers did improve after offroading a couple times.

From a Gen1 perspective - If your intention is to get it offroad in the desert and or dunes, especially anything that will get the Raptor airborne, then adding the bumpstops is necessary. The frame support kit that the bump stops attach to is arguably more necessary since it boxes out the frame...

I agree with everyone else here, mid perch is a good setup. When I was running the 2.5s, I had the Geiser springs too which raised the front even more. I had no problems with binding on the front end in 4wd even when jumping the truck and the suspension was at full extension.

Pretty cool. These instructions would have to be modified a bit for a Gen1 because I think the clearance between the pan and the exhaust is tighter; Trying to swap out the old dipstick with the new one while the truck was running would most certainly lead to charred knuckles.
At the risk of stating something that you probably already know... I would suggest that you get your tires Road Force Balanced and get an alignment too.
I would be surprised if it were the tie rod ends causing the issue unless they were severely worn out and you could actually see the play in...
