I'm a little confused why your doing all of this. There is special machinery required to fully flush one of these transmissions unless your going to R+R it, pull the torque convertor all the lines and drain it. Your not going to be able to get all of the flushing chem out of the system.

All AGM batteries are particular about chargers. That's why any of the manufacturers will recommend an AGM specific charger with micro processing. If your battery drops below 10.5 volts a traditional charger may not charge it, or may damage the battery.

Wheel hop is really hard on parts: driveshafts, u-joints, differentials, springs, shocks, axle shafts, pretty much everything behind the transfer case, fixing that first should be the priority. Traction bars are a great start. Make sure your rear shocks are in good shape too.

That's a paint defect rather than a detailing issue. It's in the metallic itself. Silver metallic is one of the hardest things to spray perfectly, you will have to respray. There are some YouTube videos on painting metallic.

Bump stops/frame reinforcement kit should prevent it. Lifting the truck will lessen droop, so unless your increasing travel its best to keep the ride height close to stock. Droop is good for catching air.

Tough one. Do you have an aftermarket stereo or any aftermarket wiring that is run through the cab? You could bench test your old 3rd brake light. That would ensure that brake light is in fact bad, you can then test the new one. If it proves good you know there is some other gremlin.

That certainly sounds like a vacuum leak. Start by ensuring none of the intake is loose or damaged, if that checks out OK pull it and check all your vac lines.
