Too many factors to say you would need to retune, but typically going one to two steps in size either way, would not require a retune.
I have all three sizes 3.625, 3.500, 3.375
Whipple's Tuner didn't want me to try the 3.250 because I may have to much back pressure and heat, I could possibly ruin the cats.
Keep in mind I only have the Gen 2 compressor, when I upgrade to the Gen 4, I'll have more knowledge.
If your not doing the Oil Pump Gears you will need to play it safe as well.
With JDM's tune and a the smaller Throttle Body ( Twin 65mm TB ) you're probably safe to try smaller pulleys.
I would order the 3.500 if your going to put her on a dyno and check things out.
You can always order more pulley's.
You have to understand Whipple is not going to sell a product that could potentially harm your engine, so they are going to play it safe.
I've been the guinea pig for quite a while in the very beginning, lately I haven't been in the game.
When I do, I will go up to the 3.500 for the first few runs and go back down to the 3.375
