12 and 10 psi. is quite low. I'm surprise you haven't broken a bead yet.

I only noticed it this weekend as I had a pop out when accidently jumping/falling off an 8 foot dune. Luckily it was really soft sand, but still got the pop out.

Wouldn't that alone be enough to explain the tire rubbing the shock?

Pretty sure this is what causes it. If the suspension is not broken then the only way the tire could hit the shock body is if the bead came off.....which looks like it has. So......this seems like case closed.

your bottom springs are crooked on both sides.

That is the angle the picture was taken from, plus it's on a lift and the bottom leaf is separated from from the other leafs.

That's what it looks like. And dewalt makes a good point, might be time for you to upgrade to real beadlocks.
