I had really, really, really annoying vibrations in both my doors but mostly the passenger side. Just about all phone platforms have some kind of an app where you can choose a sine wave and change the frequency... This made troubleshooting the issue a lot easier. The (free) one I used for Android was PA Tone. You can easily select Left or Right output as well to help with isolating.
Using this and a song that I put on a USB drive that demonstrated the issue I headed off to the dealer to let them deal with it. In the end, the couldn't make the resonances go away, lame.
Once my bumper to bumper was over, I picked up some Dynamat and opened up the doors and covered the majority of the door surface with this material. I was kind of surprised to see there was already a rubber/plastic piece covering the doors. Anyhow, the sound got WORSE! That was a waste of 60 bucks. Although the metal speaker grills are horribly/cheaply mounted this was not causing my issue.
I found two things that were resonating (usually around 55 to 70 Hz).
1. The plastic door panel mates with the door metal at it's very edges. Near the speakers, this plastic will vibrate and make noise against the metal of the door. When I looked at mine, I could actually see white-ish residue from the plastic vibrating. I made very thin strips of the Dynamat and stuck it to the edge of the plastic door panel so that the Dynamat was between the plastic and metal. This fixed the driver's side, but I still had an annoying noise on the passenger side that didn't even need music... road vibrations would cause it to make noise.
2. If you look at the underside of the rectangular arm rest toward the open end of the door, you can see there is a small space/crack/line where it looks like two pieces are adjacent to each other. I dripped a heavy oil between these two pieces to keep the plastic from rubbing against the other plastic piece and this stopped that noise.

Hope this helps if the metal grills weren't your issue.

Once the warm weather comes I am going to pop all the door panels off and do this to prevent all rattles.

Alright, so I grabbed some foam backer rods. After pulling the panels off I realized there couldn't be any vibrations coming from the speaker after bumping it without the door panel on.

I did, however, put the foam rods in several places around the speaker on the door panel. This fixed the rattle problem big time, I can now blast songs that once rattled the doors to death. My rear doors don't have any problems with rattling so didn't even bother and did the front doors only.

Some examples of what I did:

I also pulled the grill tabs that attach the grey guard which goes in front of the speakers down (towards the ground) to ensure they weren't vibrating against the door panels.

I wanted to chime in on this. I read this post and did it to my raptor. I had a lot of rattles from my sony metal covers in the door. I put the foam in just like he did and I am amazed at how quiet is now. I went ahead and did both doors. My truck only has 5000 miles on it but have been noticing some noises from these doors.
This is a great mod and works great. I highly recommend people doing it. Easy to do as well.
