Just out of curiosity, have you disabled the fake engine noise? I would assume the truck was designed to cancel (and enhance) certain frequencies/noises at a specific RPM. By changing the exhaust, the truck could possibly be out of sync with the enhanced engine sound track and could be creating an illusion of drone, early up shifts and so on.
UPDATE 3/1:
I had my original Raptor exhaust system re-installed today and boxed up the Magnaflow. Took about an hour.
Now driving is completely back to "normal" - immediately regained all original shifting funtionality.
So, for those of you thinking about buying this system (or worse - already bought one) - BEWARE ! It was tough being one of the first guinea pigs, but hopefully I can help prevent anyone else going through this pain.
The loud drone was bad enough, but disruption of the shifting funtionality was the deal breaker.
I'm far from being an expert in the dynamics of all this, but seems to me that the open flow design of aftermarket systems disturbs the function of the system as a whole, particularly the shifting. [however my experience is limited to the Magnaflow system].
By the way, anyone want to buy a (slightly) used Magnaflow system?....
It's an actual high performing twin turbo engine. Not just a big ass 6.2 litre naturally aspirated one. This is to be expected.
