I covered that part up with a Bed Rug Mat. It is also soft on the knees when crawling around in the back of the truck.

Plus, my BakFlip is always closed, so no one see the EXTRA BIG Ford Logo. I thought the size of the logo was a little over the top, but the truck had everything else I wanted so I went with it. Saved me from buying the full size bed rug, anyway. ($199 vs $399)
I think it depends on usage too. My current car, something completely different, but anyway, has protection inside and I use to carry products and other tools around. And I have scratches in the paint where it is not protected, on the doors at the backside. Some will tell it is used, but I do not like it.

My posts here are intended to provide different sides to this issue.

As I mentioned above, when I ordered my 2014 I got the Ford bed liner. I've certainly hauled plenty with it. In four years I've never been dissatisfied with the liner and it has held up. This is the video from Ford which shows their spray in process using a robot. https://youtu.be/hBPHp5H4bhY They tout this as giving them consistency of application.

As I mentioned, while Linex is a good product, the application is at the mercy of the franchise and its employees. I'm looking for a 2019 and revisited the Ford vs Linex bed liner question. From what I can tell from others feedback, Linex itself is a great product and if installed right would be excellent. Based on about 5 minutes of searching the forums at F150.com however, I encountered multiple horror stories of uneven application, overspray including into the tail lights, rear cameras and rear proximity sensors not working requiring dealer service and one poor guy who had his tailgate dropped, damaging his brand new tailgate.

Certainly the factory liner is more convenient if ordering, you can get it pre-installed. Aside from that, the choice seems to come down to how important potential consistency of application is vs. any perceived quality difference of the actual material applied.
