Well this article just came out today and may be the problem.

https://www.yahoo.com/autos/2021-2022-ford-f-150-192500497.html

It says some f150's, about 184k of them, may have a sound isolation failure that will result in driveshaft failure. The indication that you may be one of these trucks is a auditory rattling, clicking or clunking noise.

Apparently Ford will be sending a recall notice on Jan 31st. I asked my dealer if I could bring it in earlier for an inspection but have not heard back. Will keep you posted.
I received a recall notification through Carfax :

12/20/2021

Manufacturer Safety recall issued
NHTSA #21V986
Recall #21S56 LOOSE/SAGGING UNDERBODY INSULATORS
Status: Remedy Not Yet Available

This sounds like a possible cause based on Ford's description in the article that you posted.
I will check with my dealer this week and get back to you. The truck has already been in for the "clunking" noise.

my 18' just got back from the dealership. I think it was the same clunk. up front at slow speeds on bumpy subdivision roads and or dirt. not t high speeds. probably just couldn't hear it. 35k miles now 2nd time for clunk. first time at 30k miles they said they sway bar links needed to be re torqued. yea right. lasted for 2 weeks and it came back. this time they changed both. noise is gone.

I eliminated the clunking noise that I had. I couldn’t take it anymore, so I fixed it myself…

I traded the Raptor, and so far, I couldn’t be happier. I’ll miss owning a Raptor, sure, but I’m not going to miss this truck at all.

2nd one we’ve heard from in just this thread. Maybe more, I haven’t been counting. Not to minimize this knocking concern, but were there other bugs going on?

First, I will say that I drive a LOT. I originally picked my truck up on 10/5, and I already had 9,900 miles. I also live out in the country where the roads are a little rougher than your typical interstate. For me, the clunk had become unbearable. It felt and sounded like there were loose components, and it was beyond annoying. I may have even been able to live with the sound, but again, I could feel every bump. This was not my first Raptor, so I know this isn't normal. The Tremor I bought feels so much more solid, and in the case of the Raptor I just traded, the Tremor rides so much better. My wife's Expedition 4x4 does not act like the Raptor did on the same roads. Heck, my 2003 4Runner with 200,000 miles on all stock suspension felt and sounded more solid than the Raptor. At the end of the day, I was not happy with that specific truck. Given that it was a $75,000 truck, I simply didn't want to be unhappy and know I spent that kind of money. Since I paid MSRP, I was able to trade it for quite a bit more than I paid even with the 9,900 miles. At that point, trading the truck seemed like a no brainer. I do intend to get another Raptor at some point - maybe I'll order a '23 when the order banks open later this summer/fall.

As for the rest of the truck, I really had no complaints. I didn't have any of the other random bugs that some have been reporting.

Has anyone else scheduled or taken their Gen 3 to the dealership for this "unknown" ridiculousness? I'm leaning on trading mine since I'm getting the run around at my dealership after replacing the rear shocks and absolutely no better outcome.
If you trade it at that same dealer, he wins. Don't let that happen. Rewarding someone for effing up just trains them to do more of it.

The clunking is very annoying. I was trying to ignore it but it sounds like something is super loose and constantly banging on bumps.
