I ran BMS products all the way back to JB1 on BMW lol!
Never an issue really.
Everyone likes to say they can detect piggybacks as well but unless your engine grenades I seriously doubt they are going to be doing a forensic analysis of the ECU.
The likely scenario is you have some minor engine issues related to a sensor etc, you remove the JB4 and get it repaired without issue.
Everytime the truck goes to the dealer it's probably hooked to the computer. I find it way more likely for a flash tune to be detected if it's incrementing flash counter or affecting checksum etc even if you flash to stock before visit.
I would have no concerns running the JB4 and have been contemplating one myself for the Raptor and my recently acquired BMW 440i.
