now my question is, how much of a pita would it be to lay a bed cap over it? Would I have to remove the entire bed cover in order to use a bed cap.

Ideally something like this one for when I'm carrying my dogs, or other supplies that can't get damaged due to rain or snow...I'd rather not tear up the interior in my crew cab so definitely considering this:

You cannot install a bed cap over the cover. The cover has rails that will prevent the cap's clamps from being installed.

I was looking to order the VP. When on their site i was given the option of cargo management system or without. Only thing back there is foldable bed extender.... What is the difference? Price was the same. Thanks.

And is the factory direct site the best place to buy? Or is there a FRF guy to contact for a deal?

As far as bedcaps go the blue one is the best I have ever seen....sweet!
