Read this on BakFlip's webpage:

If you get a new 2013 Ford Raptor, you'll notice that the roof line is actually a bit lower than the regular 2013 Ford F150 truck, so we've decreased the size of the folding panels to sit lower than the third brake light when fully opened.

As was said it makes no sense.

Plus there's no chance the Raptor will have significantly different sheet metal than the standard F-150 on which it is based. Won't happen.

If there is a small change, it would probably not be that noticeable and it would affect ALL the F150's, not just the Raptor. I'm not the one who said the roofline was to be changed, I was only stating a possible reason if they are changing it. And yes it DOES make sense if it helps Ford increase their fuel efficiency however slight.
