If you don't want another Raptor do the buy back and get cashed out as soon as possible. But if you want another Raptor do the buy back what's substitution of liability
The only concern I would have would be 8+ hours of idle time with ac on in the summer.
While I don't think a 3inch thick intercooler will effect cooling it is something I would consider if I were in your position.
Here in AZ for example, you'll see cops running traffic lights and they have...
I would have to say that Sounds like a knock not a tick. Google says that code is cam timing ( witch is probably why it changed with 93)

If you have forscan to can pull codes using your laptop. You can rest them also.
You have the same can bus cable I do and it works fine for reading and clearing codes
If you have the silver rxp valves they are probably the issue. The black ones are good.
I had an rxp with the black valves and had no cel related the the catch can in 20k miles.
Jlt can is a good option also
The calibration would be for the rain sensor different thickness glass could affect functionality. That's what I would assume.
OP just get the glass replacement from safelite. They can get you OEM glass.
And if the calibration is off take it to the dealership and let them recalibrate under warranty
