Can you clarify what you mean by "the gen 2 setup will not work with gen 3 at all"?
From what I understand Alcon has updated the calipers and brackets to this new style, but they still work for Gen 2 as shown by wvmountaineer87 earlier in this thread
My guess is the R will incorporate the Fox live valve X2 technology that controls rebound and compression, but will be similar to the standard Gen3 other than that
The lug nuts should be the same for any newer F150. McGard and Gorilla are the most popular options. Having said that most go with McGard over Gorilla because Gorilla lugnuts have been known to rust. I don't think either offer a satin or matte finish though

Before replacing the battery I'd check the ground you mentioned first. Those codes are typical of an issue with the CAN network. How did you splice into the tail light wiring? What is the ground you mentioned tied into?
Looks like you will be able to add back the LED temp display knobs as well..
