Unlatch the extenders from the side of the bed and pull them towards the center of the bed. This should give you clearance to reach the tonneau handles. You may need to lift the extenders a little in order to move them towards the middle.

Are the trucks all 802a, or a mix? Have not had issues with the 801a low tech here in Michigan.

Why I've tuned both my gen 1 and now gen 2 raptor...I hated the gear both trucks used while running around town. Could I manually shift, Yes. Would that get annoying, Yes. Could I change the shift points and chosen gears with a tune, Yes. Would that make my driving experience better, Yes...
90% Normal for the reasons you just noted. Love the shifts running around town. I use sport when I hit the highway. Like Guy said earlier, above 65 mph is where MPT and sport mode shine.
Personally, I'm astounded that your wheels are the same ones that another infamous poster here has. Night and day difference between those and yours. They, and I can't believe I'm saying this, actually look pretty good on your truck.

10,000 miles on MPT 93PRX tune, average 14.2 around town, of course this goes up on the highway.
I don't drive it with the pedal to the metal everywhere I go, so I'm sure that helps, but no slouch on the gas either.
