Yes tuning of any kind will void the warranty. The minute that ECU sees a new tune it will be recorded and ford techs will be able to see you added a tune even if you change it back.

Not super worried, they provided a lot of bumper strip for that point where it touches the window. Combined with the struts that pop up and can be locked in it was pretty solid.
If it becomes and issue I’ll just buy more adhesive padding strips for that portion that rests on the window.

Ford likely will not cover unless it’s really bad. Surface rust often isn’t covered under warranty since it’s a cosmetic issue rather than functional. You can try your shot with your dealer’s service though.
