GEN 2 Time to find a new RAPTOR?

I would drain fluid and swap in a new tranny filter and refill with some new fluid. Do it your self and it a few hundred buck and some time. I would do that before I swap a transmission. And cross my fingers
And then send a fluid sample to Blackstone Laboratories or another legit lab to test it, along with a note telling them the history. Best $30 you could spend on determining wtf happened.

My thoughts are like FTO. why would you replace the entire axel housing? The rear end is easy the tranny on the other hand would be tough without a lift. (for me) I would find a better shop. The GOUGE seams like it is happening.
Like Dirt says send a sample out... that way you know what you are dealing with.

How bad is the tranny? My '18 would do the banging into 5th and slipped a little going into 8th. Did it since it was new, resetting the shift learning with Forscan seemed to help for a while, then it would return. I had the cam phasers fixed under warranty and they updated everything I think. Not sure if it came back, sold the truck.

Thanks for the comments brothers.

1. Zero harsh offroading. Daily driven. Just had all the fluids done about 25,000 miles ago.
2. I went back to them today to see what they would say face to face. I spoke to the tech whom diagnosed it. Then I spoke to the dealer about a vehicle replacement. It seems that they are in total cahoots.
3. So where would you all suggest I purchase a differential from?

What's their hourly rates, 300 a hour for the admin up front?

Definitely look up independent shops for any repair work. One thing for under warranty stuff or a fluid change here and there for warranty reasons but that's bending you over pricing.
