It could be from a lack of lubrication. Here is the procedure to clean and relubricate:

Does this help on a SCAB sunroof? Mine makes a pretty significant thump when you retract it. Venting it first makes no difference.

I'd lube all the seals. Whether it helps or not it's good preventative maintenance. All the rubber seals on my truck get the @AdamsPolishes VRT treatment at each wash.
