Hood Vents.

I want to pop them out to have painted when I send in some other parts, with that said should I somehow cover the two vent areas incase it madly pours down rain or should all be good and not bring any harm to engine bay area?

I wash mine with a light spray of water. Basicly a downpour just be careful if you have an open air box.

Right on, yeah I don't have a CAI or anything underneath yet to really worry about. I'll probably try and take the parts in again the day before my week of work so truck will be in the garage most of the time hopefully till it's done.
