I use a large step drill bit to drill those holes and have never hit the back of the cab. I also have Spray in Bed liner so no gaps. Poke the first hole in the plug then stick a screwdriver in to check your depth to the cab. I believe it will be more then the length needed of the step drill.I have the gaps as well. That plastic cap you have there in the picture, I need to drill a hole for my tonneau cover drain tubes. However I can remove mine due to Line-x. How much room is behind that? I may have to drill it in place very carefully.

I ran my tonneau cover drain tubes into the stake holes, there was just enough room to bend the tubes into the top side of the stake holes, no drilling required.I have the gaps as well.
