Update!!!
I filled up the Gas Tank with new 93 Octane Gas V-Power from Shell Pump.
On Stock Tune the sound is still there.
With 93 Perf. tune its still there.
With new 93 Perf. Tune from Mike at 5Star Tuning the sound is still there but just a little less and shorter.
Now Mike told me to give the PCM its learning abilities for a little while. Maybe it goes completely away in some miles of driving and on and offs of the truck.

What you think it might be?
Header noise?
I don't think its a leak since the it only does the sound under regular or hard acceleration and only at certain point where you accelerate in a high gear where the truck needs some effort to come to certain speed.

I'd check all the plugs and plug wires to make sure they aren't damaged and the wires are touching the headers. Next check for an exhaust leak, get under the truck and have someone rev it up and modulate the throttle. It should be obvious right away if you're under the truck, it's harder to diagnose in the car.

You've already ruled out bad fuel and the tune being the problem since it's there when returned to stock, not sure if there's anything else it could be.

Is there some way you can drive along next to a wall and try to take video of the noise?
Might help someone to make a suggestion.

Yes, the PCM cycles around every 50 miles for the fuel trims.

Good to know that, I will definitely be above that cycle miles tomorrow for sure Lol.

I will also be checking the plugs, cables and cables to headers clearance tomorrow first thing in the morning.
I am about 95% positive that there is no exhaust leak, because when I rev it up in neutral to see if there is that sound, nothing, it revs perfectly without any issues, just that lovely deep tone the headers and exhaust do.

I tried it today but was in a hurry and the video I was able to make is kind of crappy and too much wind noise.

Are you sure it's not just the valves or the sound of headers? I don't know your history with modded vehicles, but all three of my previous vehicles (05 mustang, 99 lightning, and 03 cobra) had LT's and I heard valve noise and, more so, sounds from the long tubes that sounded like scavenging of air to me (and was told by multiple different shops it was normal with LT's).

The fact that the sound is still there, but less, with Mike's tune does make me wonder if maybe it was partially some detonation coupled with the sound of valves or LT's...?

Yes I am thinking it may be sound of headers or amplifying the sound of valves; but if in fact it's that how can I solve the issue since it's kind of annoying?
