I think this is the result of one of the recent OTA updates. I don’t have the Ford tune but mine started doing this a couple months ago. It did not do it prior. It eventually goes off or locking the truck with the key fob seems it shut it off.
When you say “behind rear seat” do you mean against the back wall of the cab? Not just behind the front driver/passenger seats? Saw some videos about the cabin vents on the rear cabin wall (between bed/cab) that can leak water to the interior.
Yes, ppf up to that lower body line on the doors. Also followed that line and did the bedsides. Those areas take the most rock hits especially off-road. Cheap way to protect the paint. Not sure why some wouldn’t think it’s a good idea to protect.

Mid flaps like that are pretty common on offroad race trucks. Helps to protect undercarriages from being rock/sand blasted. The correct way to do it is with a soft/flexible rubber sheet that will freely move and not be snapped off easily.

Pro Eagle CO2 jack is in my opinion the best option if not going for a full size floor jack. Can’t beat the size, speed, and ability to also use it to inflate tires.

Here are the instructions from Cobb and Goose that worked for me. You’ll want to turn off auto OTA updates if you’ve got a tune.
1). Turn off auto OTA updates
2) Uninstall the AP
3) Install the Ford update
4) Download latest AP Manager from Cobb
5) Opt into the “beta firmware” under Options...
I completed the steps posted by Goose but am getting a “vehicle not supported by AP” when reinstalling. For those with @COBB Tuning you might want to turn off auto OTA updates until this gets sorted.
@GooseTuned any idea if the latest OTA update 23-pu1009-ss-ns will affect the tuning on these trucks? Seems a google search shows others complaining off issues because it is a PCM update. I’m turning off OTA until we can get confirmation from you or @COBB Tuning

So far, 2 weeks and squeaking hasn’t returned. After listening to the squeaking for months I’m extremely glad it worked. Try to grab a bottle of the WD40 PTFE dry lube from home depot and hit all the pivots while you’re at it. Hope it fixes the issue for you too!
