Just my $.02 - mine did this and other weird shifting stuff until about 1000 miles. Manual says the computer learns for the first 1000 miles and its perfectly normal. Drive it more and see if it disappears.
DO a search here and on the F150 forums - there are a lot of thoughts on this but the basic principle (as I understand it - YMMV) is unless the "mod" directly causes a failure warranty should not be affected. BUT do a search and read for yourself.
Horse Hair brush, Interior cleaner - brush lightly until somewhat "foamy" - wipe dry with microfiber. Do one seat at a time. If still stained m(after it dries), repeat but apply more pressure. Afterwards use leather conditioner and it may be possible to wipe off future stains.
Not raptor specific but Chemical Guys Leather Cleaner, then Chemical Guys Leather Conditioner. Can't say I have had the same sweat situation as you but this works on anything I have thrown at it. May want to get a drill-brush if it doesn't work with a standard interior brush.

Really not sure but its an easy quick way to make sure the software is current. Cant recall how-to right now but it is in the settings somewhere in the touch screen. Update SYNC Software or something similar.

OP - one thing of note when you do drive these;
If you drive some with under 1K on the odo you will notice the transmission doing some "funny" things - hard shifts, gear-searching, etc. It drove me crazy for the first 1000 miles. This is normal and the truck is learning per the owners manual...
