Make sure they road force balance the tires. The rear tires that came with my truck were in theory balanced, but when you road force balanced them, they couldn't be properly balanced and had to be replaced.

Fully agree. Everybody needs to quit sending ridiculously nasty responses to anything that deviates from the norm on this forum. We all have different interests and reasons for buying a Raptor, all of which are good, so let's quit judging and be receptive to others who march to a different beat.
All said and done, the dealer tightened the engine, transmission, and exhaust mounts with the car running to try and eliminate all vibration. The truck is definitely better and I can tell a difference, but it isn't totally fixed; I can still feel much more vibration (mostly in the gas pedal)...
