It’s for rust protection, like any undercoat. There are areas that are not painted or not well painted that will rust. There are plenty of threads of folks complaining about underbody rust including on unpainted components as well as areas like the frame. The way they salt roads up here it helps...
I believe this problem exists with many different brands and models of trucks. Hence the business that jimmi jammer is able to do. Is it stupid and should the manufacturers fix it? Yes. I don't think Ford is any different than the other manufacturers however.
If you’re getting jimmi jammers you may want to get the one for the tailgate also. It’s also just as easy to remove a tailgate and apparently there is a ready market for those and it’s an expensive item to replace.
The main jimmi jammer product they sell is a plate which is mounted inside the door and provides some armour to the door lock mechanism to prevent intrusion and manipulation of the mechanism by a screw driver. That does nothing to restrict use of a keyed entry.

One additional thing I didn't see mentioned - you could add a "jimmi jammer" lock guard on the locks. I had those on my gen1. Its a steel plate that goes in the door to try to prevent this type of thing.
