Typically leaf spring noise is from the isolator pads being worn, or debris stuck between them. ATQ makes some aftermarket pads, but they're pricey and not sure if the Icon's are different. I'd recommend cleaning between the pad and spring and see if there is any abnormal wear first

Don't worry about the 'E' already being there. Most of the modules have been mapped out already showing which each function means, just know that if it specifies E5 there, you need both values set to that for it to work. It doesn't necessarily mean one won't be the same as what is already there...
I remember someone mentioning that if your battery is low it will shed power from certain devices and the passenger handle was one of the first for some reason. I'd check your battery voltage or put it on a charger if you have one and see if that fixes it.
How long have you had it installed? If recently, did you have to install the APIM upside down? When they were first released this was an issue and Phoenix had to send out longer cables so you could install the APIM in the correct orientation.

Sounds like you're on the right track. Now try and see if you can find where it's losing coolant. When it's low in the overflow, the fans typically come on as soon as you start it, not just when it's up to temp. Adding coolant should help, but I'm guessing you have a slow leak at the overflow...
