Yes all tuners do. You have to return back to stock before you bring it to the dealership unless they are tune friendly. Could never get 100% confirmation even on the Gen1's if a dealer could really tell or not.

At the dealer level, most won't have the equipment to see the ecu has been flashed. Some do have the equipment. That being said, any Ford engineer can tell not only that the ecu has been flashed but by which shop. At the end of the day any tuner will leave a footprint.

The stock trans tune will offer the same engine tuning as the performance tune but will leave the stock trans pattern without changes.
