Never tried it but I would think it would screw up how the top lays on the rail and let dust and water into the box

Yes it will. I have it on my truck. The rubber from the bakflip perfectly hits the edge of the bull ring. However I suggest not getting them from ford and buying them at lowes or fleet farm. They are half the price and super easy to install.

How did you cut the holes in to the bed rails?

Just quick drill a hole to fit a razor blade in. The nice sharp blade will slide nicely on the plastic. Then you can widen as needed. Literally a 15 minute job.
