My truck is at the dealership for rough shifts and similar behaviors, specifically 3rd and 5th gear shifts up/down. Mine would also jump forward going from P to D. They tried programming but no luck, they are going to remove and tear down to inspect internals. I'll report back here in case...
Just to update this thread, the odd shifting and jerking when shifting into drive from park have returned. Apparently there's a TSB on the trans I'm going to take it into dealership in a couple weeks.
I want to know what happened to cause so much exterior damage but nothing on the frame or internally. You'd be an idiot to not take the money and get a new truck with that $ amount being offered and seeing what the damage repair is.

I just had my engine replaced by Ford due to a botched cam phaser job where the timing chain guide bolt came loose and was gobbled up inside the motor. Dealership admitted mistake and covered everything, but for a new long block the bill came out to just shy of 19K...
Install some L-track around the bed. If you don't know what it is google it and search on here plenty of guys using it. My bed bolts are covered in bed liner as well and went the L-track route.
Good luck, easy job just might want to hit the caliper bolts with some PB blaster a couple days before you plan to tackle the job. Those bolts are TIGHT. Replace all the rubber boots/seals on the guide rails and pack them with grease. I used more grease than what was supplied. Torque everything...
Went through everything you are describing and just replaced pads and rotors with the powerstop kit. Shakes all went away. I wont try to track down or question the issue again I'll just replace rotors and pads. Easy peasy couple hours and some beers in the driveway

The jerking while shifting from park to drive/reverse and the hard shifts haven't come back yet so I would say I believe it worked. For how easy it was to disable I would say worth it, but then again I don't have the software to actually read the tranny tables and see if it is in fact truly off...

Where did you end up getting the taillight assembly? Interestingly I need a passenger one as mines cracked and lets moisture in there but its still been working. Saw them on Rock auto for around $350-400 IIRC
