It's definitely going to take a some work to make it sit nice and perfect. Here's what a fender looks like without the antennae. Zip tying it to the inner fender works really well, and doesn't have a huge affect on reception like a stubby does.
Yes, you will need to drill out the mounting holes. There are small indentations in the fenders where the mounting holes are, you should also use your stock fender for reference.
