That JL model comes with two subs rated for up to 600 watts RMS so your amp should be fine powering it. The amp and subs should work together well. The gain is not a volume ****. If you matched your gain properly and are still not happy with the output then you need either more subs or another...
Remote should work no problem. Did you flip the switch on it yet? It should be on DC. Your sub should be independent and wouldn't be affected by the fader. The bass shouldn't be more quiet. You did something wrong.
I personally like the JL Stealthbox options for this truck. They sound pretty damn awesome. The two 12s put out a lot of bass. More than enough for most people.

Correction. You can actually add only a sub or two if you want with the B&O system without having to bypass everything. There are a lot of people who have done this and posted on this forum.

You'll need two amps for sure. The subs can take 400 watts a piece. There isn't any single 5 channel amp that will deliver 800 watts RMS for the sub channel unless paying a ton for it. It's cheaper to run two amps.
I've installed and sold many. Most of my customers mount it to the metal bar behind the head unit. Once it's set up you never have to touch it again so mounting it back there is a good idea. Did you have other questions?
Hard pass on being a beta tester. The Axxess A2B2 unit is $200 cheaper than the NavTV option and I now have had around 6 customer's install one without issues.
It's so hard trusting the lower end brands when stuff like this seems to happen more often than not. This is why it's more important to get better gear to begin with than the cheap stuff. I'm very happy nothing bad happened. Skar does make decent stuff. Their upper end items are very decent...
Keep in mind that the Dayton has their wiring colors all ass backwards compared to USA standard colors. You might have it hooked up all backwards if you followed the same colors.
A properly tuned system sounds way better than most home systems just saying. If you want impact it's easier to do in a vehicle than a home in my opinion.
