Removed the CAI and put the stock tune back on the RaptoR in anticipation of the dealer visit. Going through the idle relearn process as I type this then a few drive cycles and it will be good to go.

Springs carry the weight of the truck not the shocks. You can offset the weight of the fuel tank by putting some weight in the bed on the passenger side. As you mentioned the springs are ten years old and may need to be rearched or replaced.
@Gumby As far as the transmission cooler goes, the ford F250 cooler fits the stock RaptoR location perfectly. The only modification needed is to trim about 1"-2" off the top hose.
