Welcome to FRF! Nice Truck. Agreed on what @mprice1234 said, do your own half way through. You should rotate the tires every 4k to 5k miles as well, the K02's will last longer, stay a bit quieter and will likely avoid cupping.
Pretty easy to do if you have forscan, there is a full write up on it here. Yeah if they have 88k now I can see why you got the rebuilt shocks. I'm on 35's with the stock setup, I am running 1.5" Icon setup but it's the same after I did the ride height recalibration.

My guess would be some dealers in CA "COULD" try to not honor a potential warranty claim though, I'm sure the legal looks at some of these loop holes, but it's likely dealer specific. You could always then take it to a dealer in AZ if they try to pull that card.
Keep us posted, I reset my TCM a few months ago, but did not disable the re-learning. It's been shifting much better. I only had experienced the hard shifting in Sport once in awhile. Normal driving mode is great.
